The Ligand.MHC Atlas provides convenient downloads of peptide collections classified by HLA-I and II alleles. The downloaded files are txt documents that include HLA IDs, HLA allele name, Immunopeptide IDs, peptide sequences, binding prediction information between peptides and HLA allele, as well as sample names. Users can perform subsequent processing and analysis as needed.

The annotation format for modifications is as follows: “n, modification type[modification amino acid]#0”. "n" represents the index of the amino acid position where the modification occurs, "modification type" is the type of modification, "[modification amino acid]" indicates the amino acid being modified, and "#0" marks the end of the annotation with no other meaning.
For example, the modification "6,Acetyl[K]#0" in the peptide KQLATKAAR signifies that acetylation occurs at the 6th position (lysine). "6" indicates the position of the modified amino acid, "Acetyl" refers to the acetylation modification, and "[K]" indicates that lysine is the modified amino acid.
